If you have a Mac i recommend comicbooklover for both your computer and iPad. On Mac it looks and functions exactly like iTunes, which makes organizing your comics really easy. The iPad version is fairly simple but effective. The best part is you can transfer files directly from the library on your computer to the app so you don't have to dig through folders to find the files. Unfortunately it's only for Mac though.
